• Organic fertilizer had little effect on salt marsh soil quality and growth of Suaeda salsa . • Organic fertilizer did not had effect on bacterial community, but sampling position had. • The metabolism function of bacterial community of rhizoshpere was weaker than of bulk soil. • Stochastic processes were key role in driving bacterial community assembly. • Co-occurrence network of rhizosphere bacterial community was more simple and unstable.
